Subject: Junctions

I just bought an ASUS UX32VD-DS72 i7-3517U laptop with a partitioned SSD; C:/ and D:/. Apparently D:/ is for "Data". Actually I think that are two SSD's
I'm frustrated because there seems to be no way to seamlessly save data to D:/, I'm told I would need to move it there after it was saved, in the conventional way, to C:/ ; except in programs that allow the user to directed saving to specific folders.
Someone told me I could use "Junctions" to get around this problem but, even though I dl the Junctions app, and bought the book by Russinovish and Margosis I can't figure out exactly how to use it.
I have the syntax down; I think, but where do I enter the code?
For example, if I wanted all my files saved to D:/my documents how would I set that up, and what if I wanted to create sub-folders; would I have to set up a junction for each folder and sub-folder I wanted to save files to?
I considered simply removing the partition; or greatly reducing the size of D:/ and using C:/ in the usual way to store data but was advised against it.
