I have the same problem with Autoruns 12.02, in Windows 7 sp1 X64 and Vista sp2.
When i disable items in Explorer Tab, it delete key instead of copy it to AutorunsDisabled.
Autoruns show error "Error changing item state: The system cannot find the file specified" and if a refresh list with top left buttom or F5, the item disappears instead of being disabled.
Exaples
I have this entry: HKEY_LOCAL_MACHINE\SOFTWARE\Classes\*\shellex\ContextMenuHandlers\BRUMenuHandler
that is listed in Autoruns in Explorer Tab.
If i try to disable it, autoruns show error and after refreshing, the item disappear.
In registry key HKEY_LOCAL_MACHINE\SOFTWARE\Classes\*\shellex\ContextMenuHandlers there is AutorunsDisabled key, but is empy and BRUMenuHandler is deleted.
If i use Autoruns 11.34, autoruns disable items and move BRUMenuHandler key into AutorunsDisabled Key
